Manual targeting gives you the flexibility to target your ships' guns against individual enemy targets.  This is useful when you need to attack specific ships in a manner that supports your own tactics, but requires more tactical planning on your part, since you can easily expend more guns than are necessary to destroy a particular target.   When coordinating manual attacks, missiles are considered separate ships and must be given explicit combat orders.
